本作のストーリーモードでは、崩壊した幻想郷を復興するために、失われた記憶「ミタマカード」を集める旅が展開する。プレイヤーは復興の鍵となる「ダンマクカグラ（リズムゲーム）」をプレイしてミタマカードを収集しながら、隠された真実を明らかにしていく。

幻想郷を復興するため、少女達は最近出没する謎の半透明球体「ユメミタマ」を浄化するダンマクカグラを行い、プレイヤーは紫と共に浄化されたエネルギーで復興を進める事になる。
